The Ecommerce Clinic Recording

Your Ecommerce Payout Doesn't Match—Here's Where to Look

About this session

When an Amazon or Shopify payout doesn't match your books, the bank deposit alone rarely tells you why. This Ecom Clinic shows ecommerce operators and accounting teams how to diagnose payout discrepancies using clearing accounts, gross sales, net payouts, and bank deposits. Learn how fees, refunds, disputes, adjustments, gift cards, multiple gateways, reserves, and payout timing can create mismatches—and where to look first.

Key learnings

Use clearing accounts to investigate payout variances instead of chasing discrepancies in the bank account.

Compare gross sales, net payouts, and bank deposits to narrow down the source of a mismatch.

Post gross sales and separate deductions such as fees and refunds rather than recording deposits as net sales.

Match refunds and fee credits to settlement periods instead of relying only on the original order date.

Review chargebacks, disputes, and adjustment rows when discrepancies appear or partially reverse after the original transaction.

Separate gift cards, tips, and store credit from product sales so cash and revenue are recorded appropriately.

Create separate clearing accounts for different channels, gateways, and currencies to make discrepancies easier to isolate.

Treat reserves and deferred funds separately from expenses and reconcile deposits to net proceeds.

Review payout and settlement timing when discrepancies appear around month-end and clear shortly afterward.

Check clearing account balances regularly so reconciliation problems can be identified before they accumulate.

Your Payout Doesn't Match. Now What? A Practical Guide to Ecommerce Payout Reconciliation

Your Amazon or Shopify sales report says one number. The marketplace sends another. Your bank shows something else entirely.

That doesn't automatically mean money is missing. But it does mean you need a reliable way to identify what created the difference.

Effective ecommerce payout reconciliation starts by looking beyond the bank deposit. A deposit is a single number, while the transactions behind it can include sales, fees, refunds, credits, disputes, adjustments, reserves, and other activity. A clearing account gives you a place to see those components and determine whether everything has been accounted for.

A useful starting point is to compare three numbers: gross sales from the channel's order or sales report, the net payout from the settlement or payout report, and the actual bank deposit. From there, payout discrepancies generally fall into two categories: how transactions are recorded and when money moves.

One common problem is recording net deposits as sales. If fees are deducted before a payout reaches the bank, treating the deposit as revenue can hide the actual cost structure of the business. Instead, the session recommends recording gross sales and breaking deductions into the appropriate lines based on how you want to read your P&L.

Refunds and fee credits introduce another challenge because their timing may not align with the original order. Trying to force every refund back to its order date can make reconciliation unnecessarily difficult. Looking at the relevant settlement periods can provide a clearer path to the discrepancy.

Chargebacks and disputes can be even less obvious. A variance may appear and then partially reverse later. Prior-period adjustments can also surface without an obvious matching order, including certain reimbursements, corrections, platform charges, promotional credits, or other adjustment activity. These transactions should be identified and categorized rather than forced into sales or fees simply to make the books balance.

Gift cards, tips, and store credit require their own treatment because cash and revenue do not necessarily move together. Selling a gift card, for example, brings in cash before the related revenue is recognized when the card is redeemed. Keeping these transactions separated helps prevent distorted sales and payout comparisons.

Timing creates a different kind of mismatch. Multiple payment gateways can mean that only part of a day's orders appears in a particular payout. Reserves and deferred funds can leave balances outstanding even when the underlying transactions are accounted for. Month-end can also divide settlement activity across accounting periods.

The practical response is segmentation. Use clearing accounts for channels, gateways, and currencies, and separate other transaction categories where useful. Review those balances regularly rather than waiting until month-end.

Webgility can support this process by bringing ecommerce order and settlement information into the accounting workflow and mapping transaction data to the appropriate accounts. The goal isn't simply to make a mismatch disappear. It's to understand why it exists and maintain financial records that make the next discrepancy easier to diagnose.

Frequently asked questions
What is ecommerce payout reconciliation?

Ecommerce payout reconciliation is the process of comparing sales and transaction activity with marketplace or payment-channel payouts and the resulting bank deposits. Clearing accounts can help show the individual components behind those totals.

Why doesn't my Amazon or Shopify payout match my sales?

The difference may come from fees, refunds and credits, chargebacks or disputes, adjustments, gift cards, multiple payment gateways, reserves or deferred funds, or payout timing. The pattern of the discrepancy can help indicate where to investigate first.

How should I investigate an ecommerce payout discrepancy?

Start with gross sales, the net payout, and the bank deposit. Investigate the variance through the clearing account, where you can see more of the transaction detail behind the payout instead of relying on the bank deposit alone.

Why are clearing accounts useful for ecommerce reconciliation?

Clearing accounts provide an interim place to track order data, expenses, and deposits. Separating clearing accounts by channel, gateway, or currency can make it easier to isolate the source of a reconciliation problem.

How does Webgility help with ecommerce payout reconciliation?

Webgility helps automate ecommerce accounting by bringing order and settlement data into accounting workflows and supporting the mapping and separation of transaction information such as fees and expenses. This can make payout discrepancies easier to track and reconcile.
